The natural value of the Pakri Islands, i.e. Small Pakri and Great Pakri consists mainly of the geological structure of the islands, its expressive coastal cliffs in particular. As a part of the North Estonian Klint the cliff rises at the elevation of 14 metres above sea on Small Pakri Island.

Rocks exposed in the klint wall include the Ordovician shales, sandstones and limestones. Huge limestone blocks that have fallen down from the klint wall form a scree protecting the cliff from the destruction of direct marine abrasion. The most characteristic of Great Pakri Island are the extensive alvars that have remained quite open partly owing to grazing and partly due to the former occupation by the Soviet military artillery.

The power of the sea can be experienced everywhere on the island. In the northwestern end of Great Pakri Island new coastal lakes are continuously forming. Extensive beaches with huge pebble loads are spread on the eastern shore of Small Pakri Island, recalling of the times of the Russian Czar Peter the Great who launched the construction of the great marine mole from here to the town of Paldiski situated in the mainland.
